Note: Previous versions of FortiClient, when uninstalled, can leave their intermediate drivers installed in the network stack. If these are present when you install FortiClient, it can cause the installation to fail. If this happens, the exe version of the installer will prompt you and you if you want to run a clean up tool. The FortiClient SSL VPN client can be installed during FortiClient installation. Once the SSL VPN client is installed, you can use either FortiClient or the SSL VPN client to create VPN connections. If you are upgrading FortiClient from a previous version and want to install the SSL VPN client, you will have to install the SSL VPN separately.

FortiClient SSL VPN Silent Install with Group Policy. 28 October 2015. I’m a big fan of Fortinet products; we’ve got a Fortigate firewall at work and it has always been completely reliable and easy (for a firewall) to configure. The ActiveDirectory folder will contain two files, FortiClient.msi and FortiClient.mst. These are the files needed when installing using Windows AD SCCM. The.msi is the installer, the.mst is the configuration. Create a custom installer. Fortinet offers a repacking tool for both Microsoft Windows and Mac OS X operating systems. The following section provides instructions on creating a custom installer file using the FortiClient Configurator tool. The.msi is the installer, the.mst is the configuration. To use the.msi use the following command: msiexec /qn /i 'FortiClient.msi' TRANSFORMS=FortiClient.mst.

I thought i'd make this post, as I've spent the morning looking into the best way to deploy the FortiClient as VPN only. There is a standalone SSL VPN installer however I have some staff who use the app on iPads on their mobiles so wanted to keep a consistent interface for them between programs. Outside of the licensing the EMS there doesn't seem to be a simple solution to this.
Most steps online suggested editing the MSI file to disable the unwanted features by reducing their InstallLevel to 0, however that requires installing editing tools like Orca or InstallShield.
When you do open the MSI file in an editing tool, each of the different components have different Install Levels set. You can use these with a the INSTALLLEVEL= flag to choose what features are or are not installed.

Here are the install levels for the features taken from the installer for 5.4.3 FortiClient.

So long as the INSTALLLEVEL flag is equal to or less than the level of the feature. So if you wish to just install the SSL VPN you can use the following command:
The default install level when running msiexec is 100, which means all features are installed.

If you do install software to modify the default install level of the Features in the .MSI file, you could then create custom installers by adjusting the install level of unwanted features above a threshold.
I've tested this on x64 Windows 7 and succesfully installed only the SSLVPN client, which was my original aim. Hopefully this information is helpful for anyone who needs it.

I'm trying to set up a silent install of FortiClient 5.6 that basically only supports SSL. I know I could use the SSLVPN application instead, but I'd rather install the actual FortiClient during initial roll-out to allow us to enable more features in the future if desired.
Bear with the length of this post as I'm really only having difficulty with one thing at this point, and I feel like it's a registry/XML .conf setting I'm missing.
Sampling from the top comment in this post, I've written a simple batch file that does the following:

It basically turns off a bunch of unwanted features and sets the startpage to VPN. The problem I'm running into is the VPN option on the left is actually missing from the GUI. I also can't get the Compliance section to go away (even with setting 0 in the XML and importing again; it just sets back to 1). If I click Compliance, I can't get back to VPN since the option is missing unless I restart the client. I do have
<display_vpn>1</display_vpn>
